I have several groups of genes each about 2000 genes, I did some GO analysis to see if anything was enriched in any one of those groups, 4/5 groups had no enrichment. The 5th group to my surprise has lots of GO terms enriched. However when I look with at the numbers e.g cellular processes: 690/1249 in the 5th group = p-value 0.00. But in one of the other groups there are 747/1619 p-value 0.66.

Basically I seem to be getting ridiculously small p-values for one subset of genes, but to me they don't look that much more enriched in one group compared to another.
