Does orange run on pypy? Seems that performance is an issue if the dataset is large (64K features, around 3K samples). Or are there any other ways to speed it up? My computer has 32G memory.

No. Orange only runs on CPython.

Yes performance on large datasets can be an issue. The current implementation of Orange.data.Table has a quite large memory footprint. This is being addressed in the Orange 3.0 branch.
