r1674 r1714 2 2 ===================== 3 3 4 Orange Bioinformatics is an add-on for Orange_ data mining software package. It 5 extends Orange by providing common functionality for basic tasks in 6 bioinformatics. It also provides widgets for Orange Canvas, which enable users 7 who are not programmers to manage microarray and genomic data flow and to 8 customize their analysis by combining common data analysis tools to fit their 9 needs. 4 Orange Bioinformatics extends Orange_, a data mining software 5 package, with common functionality for bioinformatics. The provided 6 functionality can be accessed as a Python library or through a visual 7 programming interface (Orange Canvas). The latter is also suitable for 8 non-programmers. 9 10 In Orange Canvas the analyst connects basic computational units, called 11 widgets, into data flow analytics schemas. Two units-widgets can be 12 connected if they share a data type. Compared to other popular tools like 13 Taverna, Orange widgets are high-level, integrated potentially complex 14 tasks, but are specific enough to be used independently. Even elaborate 15 analyses rarely consist of more than ten widgets; while tasks such as 16 clustering and enrichment analysis could be executed with up to five 17 widgets. While building the schema each widget is independently controlled 18 with settings, the settings do not conceptually burden the analyst. 19 20 Orange Bioinformatics provides access to publicly available data, 21 like GEO data sets, Biomart, GO, KEGG, Atlas, ArrayExpress, and PIPAx 22 database. As for the analytics, there is gene selection, quality control, 23 scoring distances between experiments with multiple factors. All features 24 can be combined with powerful visualization, network exploration and 25 data mining techniques from the Orange data mining framework. 10 26 11 27 .. _Orange: http://orange.biolab.si/ 12 28 13 Documentation is found at: 14 15 http://orange-bioinformatics.readthedocs.org/ 29 Documentation: http://orange-bioinformatics.readthedocs.org/
